I don't think any of the answers, including me, know. I have two theories.

One the president has a diplomatic passport and one of his aides hands it over quietly to the host government if they require it.

Two the passport is a request from the Secretary of State to allow the bearer to pass. The President outranks the Secretary of State and can ask the government directly for permission to pass.

The latter works for the Queen of Australia. The Australian government researched whether the Queen needs a passport to enter Australia. She does not because she is the sovereign and it is in her name that passports are issued. And again she can ask. They did give a clue to your question (the President is not sovereign) when they stated that members of the Royal Family do have passports and get special visas issued when they travel to Australia as they are not Australian Citizens.

Realistically, the President travels by invitation of the host country and carries diplomatic immunity, but I would not be surprised to learn that there is a passport he uses though never sees.

The president carries nothing on them at all times. This is protocol, to deter anyone from robbing the president, or expecting that they carry something important.

and someone does take care of all the customs for him.
