Indeed they can. They can handcuff you for their own "personal safety" and they have to ask permission to search, but even if you deny permission, if they have a reasonable cause or belief that there is something in the car (perhaps you were swerving or driving abnormally and they thought you were under the influence of something) then they can check only items in plain view (they cannot go digging through your glove compartment or any other places they actually have to open. If they want to go digging and pulling things apart they have to find something suspicious in the first run through or have a warrant or have a Drug Dog "hit" on your car.

HELL NO!!!
It is your constitutional (4th amendment) right to NOT let them search.
You must state what is their reason or probable cause
and if they can't give you a real or good one. Than you can state "I do not authorize you to search my vehicle".
You could even tell them you know your constitutional rights. |

Police officers need to establish probable cause before they can search your vehicle without a warrant. If you were pulled over for speeding, for instance, and they see a crack pipe sitting on your dashboard, they have probable cause to believe that your car may contain narcotics, in which case a search would be warranted.
If they are charging you with something, they can handcuff you. They can also handcuff you if you are presenting a safety risk or if you are obstructing justice. If, for instance, they begin searching your vehicle and you start saying you're going to kill them if they go in your trunk, they can handcuff you and place you in the back of the police car until such time as the search is complete or they are arresting you for something. |

there must be a reason they wouldn't go around stopping random cars and handcuffing the people inside, Maybe you looked suspisious or someone else reported you |

Yes if they have a reason to do so.
If the Police saw an illegal things in your car of course they can further search your vehicle for more evidenciary purposes. they called that a plain view.
And you are caught for that violation of course you are under custody and they are allowed to handcuff you immediately. |

No. The cops must show reasonable cause or suspicion; if they do not have a valid reason (and they must be able to prove this in court), then hey have no legal right to search your car or otherwise. However, if they have cause to suspect you, then they may search your car and/or cuff you. |
