I do an in home daycare and Im wanting to get my finger print clearance card. When I get that done, do they run a background check on you? So your background check would be complete at that point right?

In a nutshell, YES. Go to your local police or sheriff's department and tell them you need a background check for home daycare. If you go to the department that you are a resident in, they usually wont charge you. Bring your driver's license so you can prove your identity. The police will give you the completed card, which you then submit to the agency that is running the background check. When the results come back, it is over and done.
