Is it legal for a religious organization in the USA to discriminate in hiring on the basis of religion . . . ?

for a non-religion related staff position? For instance, can a church affliliated organization legitimately specify that they will only hire Christians for a Computer Network Admin job?

It's a gray area, it may or may not be. A private organization (which this is) of a religious nature can institute reasonable rules.

Under U.S. Law the Courts and Congress cannot interfere in any way under the U.S. Constitution (which forbids respecting any religion one way or another).

One has to also fathom they have a right to have prayer sessions prior to programming, everyone may have to say God Bless you. They can require this.

One also has to look at the terms of the grant involved as this job is based on a grant. It could be a Christian grant.

If it's a Federal grant, there would be a basis to challenge this, but it would take years in the courts.

Yes, unfortunately, they can.

Employers may not discriminate based on race, gender, or age. They can however basaed on religious affiliations/beliefs. The only time this would be illegal is if they are a government entity, which obviously they are not.
